I think it's two separate things.
1. He ranks in the top 5% of all year 2 students. Test score rankings are split by year 1 (Freshman), year 2 (juniors), year 3 (seniors), since Japanese high schools are 3-years (no sophomores).
2. His best subject is math.

It's a phrase meaning "a combination of two factors or reasons".
In this case, Column A (rea a lot of manga) and Column B (similar taste in genres).
