The TL is pretty messed up, and the way some scenes happens isn't clear, I checked the novel so I will answer some question.
She had sex with the "hero", but it wasn't consensual, in the manga it looks like they have just returned after runnig from the wolf attack, in reality they took some time and had some stops, or at least one, he drugged her when she was in despair for having abandoned him, she was raped in that state and half recognized it, she suppressed the memory, the sign on her neck wasn't a bruise but because the bastard had his way with her.

I think the author made this poor girl based on some ex or a girl he liked that turned him down, he HATES her guts, she seriously loves MC, she was feed lies and thought MC betrayed her, of course is her fault for not believing him or listening but it doesn't deserve being raped, and impregnated, yep, she is pregnant, and unfortunately is discovered by a saint that is not evil but possibly for the girl dangerous mental state she didn't say anything nor made her abort it.
She gets kidnapped from the demons later, they are at war with humans, they do not possess blessing and studied them to fight back, they discovered the stuff is engrained in humans DNA and discovered way to manipulate it, can't use it themselves as it was made to fight demons, they modify the embryo to become a abominable hybrid, kidnapped her because as sword saint and hero the kid had the best blessing, she is forced to give birth, the plan of the demons goes wrong, the kid absorbed all the hate and rage of the mother and killed everybody in the facility, consuming its own life to do so, MC wasn't present and couldn't do anything, she barely survived.
Dark humor part, the demon leading the experiment knew what he was doing was wrong, but the demons were at the brink and he would have done everything for his specie, he was fully intent on taking the kid and making it grow with love, oh yeah, it was a female called Alice
MC found the girl and the rest of Alice after the event, years later, a catastrophe screwed up the world, she is stil somehow surviving, rejoicing at seeing him and apologizing with all her strenght, MC already lost his love for her and doesn't seem to know the whole thing about the rape, still, he heals her wounds and then...seals her memories of him, the kid and the bastard, she begs him to not do, she doesn't want to lose him, MC makes so that she have to break the repaired gem he wanted to give her to recover her memory + something else, the motive is that the onyl way for ehr to recover the memories of him is breaking what connects them, that would mean she is over it in her soul, I presume that in her mind the gem will remain precious, even withotu knowing why.
The "hero" punishment is nothing compared to it, the guild knows his crime, the church abandons him, he decides to kill the demon lord on his own and somehow does it, but a separated global catastrophe happens right after and everyone thinks is his fault, he gets hunted by demons and humans but that is it, just a simple lynching.
The demon lord wanted peace, but for how the blessings worked humans hated demons like it was the natural thing to do.
MC blessing is special, not in the blood but the soul, can't be stolen or even understood.
The story in the novel is pretty twisted, and is incomplete, I read the raws on ncode that only get up to MC sealing the girl memory and starting a new adventure in the apocalypse, the rest of the story will be in light novels.

I had my suspicions that the story was just misery porn and nothing more of substance and the MC was likely to just be an edgelord who was going to have a stick up his ass, never use his powers to actually fix his life and only throw a tamper tantrum destroying everything because he couldn't be bothered to just try to be happy.

Anyways. Looked up the web novel, skipped the entirety of volume 2 because I figured I should just look at anything hinting about the heroine made to suffer here and nothing in the volume 2 chapters indicated anything regarding the girl so I skipped because I figure its just him having his edgy adventure.

And yup, lo and behold, chapter 33, she pregnant and the saint is just silent and hoping that the MC arrives in time to fix stuff which I expect he won't because if she's still broken and pregnant it means she has yet to meet back with the MC and fix anything which confirms it's the bastard's baby and not his.

I then proceeded to just do a quick Ctrl+F to check for the girl's name and quickly went to the latter chapters and yeah, by chapter 74, the MC admits he fucked up, was half baked in his solutions and opts to mind wipe her, even though the opportunity to literally mend his relationship with her seemed to be right there and he also appears to have healing abilities to remove any and all scars on her body to give her not just a mind wipe but a body wipe?

This just left me with a lot of questions, though again since I skipped not just chapters but volumes wholesale just to see how stupid it gets. I also have no real interest in getting my questions answered. This is woe is me misery porn and that's all it appears to be. Just like how you can get frustrated with an MC where the joke is Hurr Durr he never realizes he's the strongest in the world. This is hurr durr the MC never realizes he can actually be happy mixed with the author just making sure things go for the worst. Just a guess, not an assessment. Again I just rapidly perused through a few select chapters to confirm some suspicions I had.

So I only skimmed a few bits here and there. As in, Ctrl + F, search for the girl's name, scroll a bit up and a bit down to get the general idea of what was happening and skipped nearly 90% of the web novel.

But when I saw that the girl's baby was a girl named Alice, I had the thought that the Author was going to turn that baby into the main heroine somehow and the MC would've ended up marrying the baby. That was my expectation of this thing. If anything, with this time travel you're suggesting, I wouldn't be surprised if Alice also returns back in time and causes even more complications and becomes the main heroine/love interest or main antagonist. Just because.

Either way, if the author was trying to play the long game to make a more satisfying NG+. It was badly done. It should be from setups, situations and circumstances that are Actually outside the MC's powers. But in this case, I primarily blame the MC and since nothing meaningful appears to have changed in his mindset, a NG+ really wouldn't do much realistically except create a new run of misery. there is no time travel at all in the story isn't shown nor even brought up in the parts I've read, but MC power is so absurd I wouldn't discard him being able to do it if he tried, but given how much stuff happens I think the author will not use that gimmick, the change to the world, the loss of blessing, the apocalypse, in a way MC actions made it happen, it was for "the greater good".

The blessings were a system created from the goddess, it made so that humans continued to be faithful, there is a physical tool that grants them randomly, the goddess doesn't appear at all from what I understand, her plan was to only return if necessary.

The blessing makes humans powerful, but even hostile to the demon race, a special human and demon researchers realized it after research, the bad part for humanity was that it made them unable to evolve or work together with the demons, for the goddess it was a useful war for the faith, she didn't think the demons would find a way to study it and use it.

For MC actions the tool stop working, but his power is another thing so he keeps it, when humanity loses theirs, and something happens to the planet/continent following it, I'm not sure it the magic from the tool gone rogue, the special human I talked about had to with it for his body being full of mana (he was a sealed from the goddess as he was against the plan) or humanity simply found themselves unable to do stuff and fight monsters without the blessing.

Alice simply dies, MC never meets her, when she births she destroyes the facility she was in and kills everybody, to do so she forcefully pushed her growth speed, that makes her die very fast, the reason as I told before was that she absorbed all her mother hate against the world and the wish to meet with MC, she is only able to kill the researchers, and she was a monster, not a normal girl, I don't call her a abomination for nothing.

From how the story started and ended in the WN I'm sure the authro had other intentions and screwed up, but not eough to not be granted 2 adaptations, maybe the light novel is better made, but the start is likely the same as the manga is the same as the WN, just faster.

MC goes on a expedition to kill the rebel island, he spams the sword god blessing on a team of people and sends them to kill him, to destroy his morale, what he sought all his life was easily achieved from his discared son, and he got defeated from people that weren't even fighters.
The fiancee that insulted MC wasn't compatible with the grafting and became a monster, barely able to keep her sanity, but becoming a monster she just wanted to die or return human, she reaches the arena of the fight after MC father is defeated, MC doesn't have the time to do anything, unclear if he would have, she is killed from his father that hopes to gain more power from eating her flesh and adding that blessing, he just becomes a monster and is quickly put down.
