So after his death, he gets a music box which then does something about the hypnosis on his girlfriend making her commit suicide?

It feels like there was meant to be more to this. A sequel or a hint that Eri was supposed to die anytime since Kuninuma felt he was supposed to die yet being a petty bitch still wanted to "win" at the end

Goto had a nightmare where Eri commits suicide. That's because he's still in fear, Kuninuma left some kind of hypnotic suggestion within Eri as a fail-safe, so even if Goto and Eri were to win they wouldn't be able to live in carefree lifes, when Goto said the war is not over yet that's because even if we ignore the hypnosis, the whole ordeal left him scarred.

You are right. The MKU vibes (real life victims talk about hypnosis and CIA disclosed documents) has Goto never truly living a peaceful life but I still think there was something else.
