The entire point is that he is kindness inviolate, and all the trauma and bullshit that broke him is meant to show the resiliency of his compassion for others.
He's the moral nexus of the series, which is why everything first happens to him, and then everyone who wronged him has to go through an actual redemption arc and figure out how to square who they were with who they wish to become.
And it's why they all punish themselves, rather than MC being the judge/jury/executioner. He is what they all aim for, in becoming better people and overcoming their flaws and issues.

For the outsiders Yukito looks like a forgiving man but his close family knows he's twisted beyond salvation, Yuri points out a few times his empty room and polite=wall-like manners with the family. His monologues hint Yukito's lack of self-worth etc etc.I’m confused about what this is even about anymore. All the people who treated him like shit had no consequences at all.
So what… he just gets to carry those shitty years of isolation and abuse around and all the perpetrators get happy lives since he accepted an apology and unburdened them from the 5 seconds of guilt they had?

He eventually blocked that memory but it weighted on her enough to quit teaching.
She probably associated his happiness with both a shot at redemption as well as something she owed him, which eventually became an obsession, which is sort of what drives most of them in the story.
