The Japanese are allowed to exercise discrimination towards problematic people who may be detrimental to their business. In western countries, if you kick people out of your restaurant for whatever reason, you can get sued. Under Japanese law, if you kick people out of your restaurant there is no ground to sue unless the customer you kicked was stabbed with a kitchen knife while he's being kicked out, which goes into criminal law. Which means those anime characters who beat up people on their way out committed a crime if they're real people
Actual discrimination against any particular nationality or race is against the law. And one Russian who couldn't read Japanese won the court case when a ryokan forced him out on grounds of racial discrimination. What they can discriminate against are people who will be detrimental to their business. This provision is added so that they can refuse risky customers like the yakuza, those of ill intent, porno studios, disrespectful foreigners and rowdy people without getting in trouble with the law.
Debito is on every list of the type of customer the owners don't want to come. He's rowdy, he's noisy, he disrespects local customs, he constantly tries to push the limit and he always found reason to complain. For the Japanese, with their isolationist and sensitivity, Debito's rowdiness really rubbed them the wrong way. He's like Logan Paul, but worse in a different way.
"Japanese-only" signs are there as a warning. It basically means, "We can't speak English, and we really prefer you don't trouble us if you can't speak Japanese".
