It's obvious why to us as readers, but for all Amane knew, she could have very well closed her eyes because she felt scared. It's also worth keeping in mind that if Amane was the type of guy who could kiss a girl he wasn't even dating without explicit confirmation, then Mahiru would never have fallen for him in the first place. This is also something that should be obvious to us, but is not obvious to Mahiru.
