Method 4 doesn't work. At least based on the last chapter, if the Mandragora dies while still buried, the poison won't be neutralized and it'll spoil.

To remove the poison it has to be dragged into the sunlight while alive, so you can't kill it while it's buried. As for the other method, I imagine you could set up like a snare trap, if you don't have a long enough rope, and just catapult the mushroom out of the dirt by setting it off, but I wonder if it can still scream a second time if you don't finish it quickly....

If exposure to the sun removes all the toxins/poison from the body, then in theory it shouldn't matter if you kill it above or below ground according to the book's explanation.

Her Auto-counter has already unknowingly killed the monsters that attacked her while she slept in the forest (ch 2 or 3).
There was no food.
It seems like the food only drop when she uses magic. So, unless she has a trap magic, she won't unknowingly convert anyone to food.

Method 3: Tie a long rope to the mandragora, pass it over a tall branch to serve as a pulley and pull from a safe distance. Piss easy solution.

Method 4: Shank the mandragora from above while it is still buried.

Method 5: Long rope with preasure plate activated by quantity of sand from a hole in a bag. When the plate activates, a counterweight pulls up the mandragora, then it hits a spring-loaded "iron maiden" that impales it immediately while you play with your friendly doggy.

If you take pity to the dogs, certain mage named Marcille used Monster Bat as the substitute to pull the mandragora. She succeeded, so maybe you could use boar, wolf, or any animal to pull it.

Looking for a really long rope might not be easy, but not impossible.

They seem to be up to chapter 21.

I looked it up and it seems that some other group is translating the series. However, they use their own site and have a paywall for the newest chapters. I'm not going to name the bastards, but a quick Google should make it clear who it is.

They do make chapters free after a month, so I guess I'll remember to look them up every month or so. They probably won't upload the free stuff to Mangadex since they don't make it clear when chapters become free.
