@Kathartes - exactly. For all we know she might have been trying to save Humanity through cloning. Or, maybe she figured out MC was pulled into the future, and she then tried to clone herself so she could meet him again in the future, and somehow it got out of hands and caused the current state of affairs.
That "curse" and "deeply jealous god" part might just be folklore that developed later as the true history was being forgotten.

You "predicted" this twist because Lynn planted some accents in the story. And I think this is much better than introducing some cliched aliens, A.I., mad scientists, etc. Hard to imagine how he could link everything (witches, time travel, Nishina, world state, etc) together beautifully.
