I think the S.E.E.S members are aware she has trouble overcoming Shinjiro's death, which is why they're trying to be considerate by giving her some time alone.
Regarding Rio and Yuuko, they probably don't know she's friend with Shinjiro, so that is probably why they ignore why she is sad.

That ending doesn't feel like time to be happy there. It honestly looked like they walked in on the FMC having beaten up the shadow while covered in injuries, smiling like nothing is wrong.

I wish the rest of the chapters weren't missing :/ honestly I wish I could buy english copies of this volume too. This and a couple of the Persona 4 one-shots I REALLY wish made it over here.
