I recently found a series that initially published in a magazine and later had a compiled version that came out under the same name which you can find here. Now am I supposed to make a seperate entry for the new covers that are different as "alt version" or upload it under the same title page with same/different numbering like volume 1.1.. etc ?

also to note:
the magazine ver first came out in 1979 and the first complied 7 years later in 1986

You can add as many covers as you want, if there is no difference in the contents (the chapters themselves) you don't need to add a new entry. In case the magazine and the manga differ and you want to do the two different versions, then one with the magazine cover should go in one place and the volumes version to the other with the volume covers. But as far as you're explaining it's just the compiled chapters, use the pages in the best quality you have and decide which cover you want to use for the series, but you can perfectly add the magazine one and the volumes ones all together and change it as you scanlate the volumes. You can label the covers according to the volumes and leave the magazine as 0 for instance, I've seen series that...

You can label the covers according to the volumes and leave the magazine as 0 for instance, I've seen series that as they progressed scanlating them they switched the cover of the corresponding volume until they finish with the last one and others when the first volume one remains. In summary, different covers don't justify a second entry (add as many as you want in the same one), content difference between one publication and the other one does.
