Stories like this really have 'dark organizations' working from the shadows but are themselves lacking very crucial information which leads them to fail big time and with no Plan B . Goodness, this is why I love manga/anime. Can't wait to see how their plans gets screwed next.

I assume the difference means:
Kill - leave a body that can easily be dissected and researched
Destroy - damage the body too much to be researched

I think he needs the body intact enough that he can try using it to reincarnate the goddess.
Alternatively, he tells them they aren't allowed to destroy her soul or something like that. For equally arcane reasons.
