Both Version have the spirit Turtle Arc. I only own up to volume 5 of the LN. But Volume 6 is the spirit Turtle Arc.
Putting it simply, A Webnovel is unedited first draft by the writer. He creates a story and just releases it as is. (Some edits might be done). A light Novel is more professional, especially if it has WN origins. So the publishing company will have a guy go over the work with the writer and make changes to it to improve the flow, story etc. They might add or change characters like those two other world heroes or Kiel. Some part of the story might get added onto, like what just happened in the Manga. And this is just me guessing, but In the WN Raphaelia's origins are hinted at but never really touched upon again, the LN might actually go into that.
