Why was she so afraid of fighting them though? I assume she thinks them attacking shortly after that monster (potentially Hiruko?) means they're capable of creating/controlling those and thus are too strong of an opponent?

For the weird cape guy, my first guess would be that Ugaya (if he survived) and then second probably Sachio. Not sure about the latter's motive though. And Mikura lived on for quite some time afterwards before giving Maru in Kiruko's care so it seems unlikely Sachio wreaked havoc there and then (and the skulls would've finished rotting/smelling a long time ago...). Maybe he split from them at some point though, curious where this is going next.
Or it's someone entirely new.

My theory is that’s it a robot gone rogue. Maru can’t detect it so we know it isn’t a Hiruko. It’s strong enough to throw rocks at the speed of a bullet and dodge the kiru beam before being fired which all seem like things impossible for a human to do.

My memories of the earlier chapters are a bit hazy but was Miina ever shown to be able to control other robots? I thought the takahara facilities and thier computer networks was the extent of her reach. Now that I think about it Maru can’t detect children of Hiruko either so it could be that too.

Maru can detect the children of Hiruko though. He specifically detected Totori (Taka and Anzu’s daughter) and Jūgo (Jūichi’s and Nanaki’s son) as hiruko in the past.

we know Maru can detect hiruko but can he detect (for lack of a better word) familars of hiruko?
we seen that the one girl in this chapter spawns a familiar that she can see through, so Perhaps that’s whats chasing them here, while her weak Main body is out of his range.
it could also be a robot or one of those organic soldier things.

Just went back to check youre right. He hadn’t developed his Hiruko sense with Hitori (he only discovered she was a Hiruko after touching her) but did with Jugo(which is the 1st time he uses Hiruko sense). So I guess it isn’t a Hiruko/Hiruko offspring then robot theory is still on board.
