then you remembered incorrectly, it's just less common in recent harem/ecchi manga, because of the isekai harem trend, but it's far from dead:

the most major that comes to mind is yuragi-sou, others i can immediately think of: I Love Yu!, shinju no nectar

@cgr why would isekai genre be in any way related to this thing? This whole misunderstanding thing died out because its getting really cliche. Its an old setting that almost every manga/anime/ln used in the past.

I wouldnt really call this setting far from dead as barely any manga/anime still use this setting. And i agree with @Kingseeker, hopefully we dont see more of this boring cliche

@cgr I guess my memory is indeed a bit hazy, maybe it never really died, just got saturated enough and became way less common (thankfully) over the years. I honestly believe that this setting is pretty much dead nowadays even if we still have some works that make use of it from time to time. Yuragi is surely one of them, but Shinju really isn't, and Love You! is from 2010, that's in no shape or form a recent manga.

Also, just like @Nakanowatari said, I don't think the isekai harem genre becoming a trend has anything to do with it either, as the misunderstanding stuff started going down in popularity a fair bit before isekais were getting popular.

because many of the recent translated harem manga are isekai in which MC is either OP or has potential to be OP, and is more educated than fantasy world natives: so MC is more often misunderstood to be an ubermensch instead of a pervert.
Also the girls are more perverted/ready for xxx with MC, because of either slavery, or the lack of reliable men in a medieval fantasy world.
Whereas, in modern day harems, MC is usually a regular guy so girls are more critical of MC.

if you only mention when manga was published, then there are lots of new untranslated manga with pervert misunderstandings: so it's translators who are focusing on harems without the misunderstandings, not publishers.
Also, shinju absolutely is: the dwarf king thinks MC is a pervert. sheira (the mermaid princess) starts off thinking MC is a pervert
