Nothing actually, and that's the problem.

Her Father was the Lord over the domain Raphtalia's village was built on, and after her Father's death she is the Lord of the Region (which includes Raphtalia's rebuilt village).

The problem is, she had been ignoring her job of managing her domain, and leaving everything on Melty (aka., the Crown Princess), who is just supposed to be there in order to train and learn how to manage a domain while working as support under Eclair, in order to prepare for her eventual succession of the throne of the Kingdom.

And instead of managing her domain, Eclair is just busy training her martial-art, aka., a true muscle-head.

Well you forget that she was captured and on the verge of being executed by Trash for being a 'traitor' and only released somewhat recently, Also Naofumi is the current lord of her territory ... so while I do get her getting heat cause so far all she did was train ... let's not forget that she actually doesn't have any position at the moment

and naofumi might only be able to play defensive role in combat, but his offense in verbal fight is top notch

Eclair was imprisoned because she had been arresting corrupt knights who had been taking advantage of the destruction done in the First Wave, and selling them of as slaves. And since Trash & the Three Heroes Church was in power, they just imprisoned her with some charges (they couldn't really execute her as she was a pure Noble and a capable Human Knight).

Well Melty and the queen had a hand in preventing it, but you can actually get more detail of what happens to her in the story of the spear hero

On the last page as raphtalia is talking to raph-chan, they all just start fading away? but it doesn't look like anyone is actually moving so it's a very weird, shadowy, spooky scene. What's going on there?

If you manage to lose the moral high ground against Naofumi you've really fucked up.

This series has very few characters that are any better, though. I suppose Melty has a good head on her shoulders, but she's lacking power. Like some legendary character once said in a forgotten series, nothing you say or preach matters if you don't have the power to do anything about it. Raphtalia naturally is a good character, but at the end of the day, she's Naofumi's 100% loyal follower, who's also in love with him. As they say, love makes you blind.

Actually if it weren't for Naofumi actions during The Waves, she would be interrogated by the Three Heroe Church, tortured and executed to get her territory. It's explained in the Reprise spin-off.

I didn't read the Reprise spin-off yet, plus i am not sure how much of a canon plot it has.
