Heck, we are not even sure what this being is. That evil that lives under the house is even older than most ghosts.
Going by past hints like No. 6's arc (peak) and when Nene fell into the tamer house's well in the past, it seems to be some ancient god that fulfills wishes in exchange for offerings/human sacrifices.
Now, this timeline's version seems to be more on the taking side or well, I'm curious what giant wish needs such a big sacrifice.

Praying to idk one of the outer gods that nene doesn’t become a damsel in distress again in the next chapter, who is even left to save her in this world?

In the previous world, the "god" had been sealed a long time ago and was completely weakened and was "saved" by Tsukasa who began to make small sacrifices, gradually making his voice and consciousness return so much so that the agreement with Tsukasa comes precisely to obtain sacrifices . In this world the "god" was never sealed, he always received sacrifices for the Minamoto family, he has several souls and ways of feeding in his own house and also has a ritual at school dominating that space too, in this world he never needed to fulfill desires nor the Tsukasa's help since he can always obtain sacrifices whenever he wants

In the previous world, the "god" had been sealed a long time ago and was completely weakened and was "saved" by Tsukasa who began to make small sacrifices, gradually making his voice and consciousness return so much so that the agreement with Tsukasa comes precisely to obtain sacrifices . In this world the "god" was never sealed, he always received sacrifices for the Minamoto family, he has several souls and ways of feeding in his own house and also has a ritual at school dominating that space too, in this world he never needed to fulfill desires nor the Tsukasa's help since he can always obtain sacrifices whenever he wants
Hmm dunno if I agree w/ completely weakened.
After all, initially Tsukasa only offered small wildlife like frogs, after inanimate things got rejected. It shouldn't be that easy to break the seal of a completely weakened supernatural.
And I'd honestly have to reread to be sure but I don't recall the god's powers gradually recovering either.

Now, it doesn't come as a surprise that the god's power is correlated to the amount of sacrifices made. So while in the original timeline the god got almost buried and forgotten, that seemingly didn't happen in the new timeline. As for why, you made some elaborate guesses, but until we get to know more (if we do at all and they don't simply reset, which I don't expect) they'll remain just that, at least to me.

One thing I can agree on, is that this timeline's "god" is certainly more powerful though. Whether that is due to sustained sacrifices over the time or just a recent development though, I'm not sure: A "pile" of corpses would have decomposed over time if accumulated slowly, yet if a number of persons went missing in a short time that might raise unwanted suspicion.
More importantly though, assuming the clock keepers only changed the "recent" past concerning the Yugi twins, that would be a few decades ago, not centuries.

.In fact you mentioned the point of the guardians of the clock just changing the Tsukasa but something happened to the Minamoto family did not seal the "god" in the past as he was responsible for stopping the "Urabon" (Time of the year when the limits are close and the supernaturals go out to hunt humans) however, those who would assume this role after the sealing of the "god" were the 7 mysteries that maintained order, but in this world the seven mysteries also do not exist. What doesn't make sense is how the change of preventing Tsukasa from merging with the "god" of the well would change the story so much that events such as some of the ancient mysteries are alive like Mei, Mitsuba not dying, the 7 mysteries not existing ,the "god" was not sealed....
