In the game, Ariya doesn't make it sound like all the work is done just by defeating her - a torrent of impurity is going to rush over Gensokyo. In-game, that's meant to set up the extra stage, and Nina, but it makes sense that there would be more consequences than that. (And it also makes sense that Reimu would call it a job well done after whacking Nina.)

I do wonder what Marisa's role in this story is going to be, since Reimu is claiming full credit for resolving the incident. With the Eye of Providence being one of the most iconic symbols connected to conspiracies, Nina probably has a role to play here, and if Reimu canonically defeated Ariya, Marisa might have been the one to canonically defeat Nina and drag her out of the way of the torrent. (In which case Reimu canonically may have traced back the incident stone she used to its origin, but done nothing else after that.) But now that Nina is no longer absorbing all that impurity, it seems to have manifested, much like happened with the urban legends way back when. So my guess would be that Nina and Marisa show up together in the next chapter and we'll get a better picture of the aftermath of TH20.
