Chapters get removed often various reasons. When new chapters come out, they often skip those deleted chapters since they exist elsewhere. Users who rely on Mangadex to track their read progress sometimes have no clue whether the new chapter is sequentially the next they've read when other chapters are gone.
One option is what we had in the previous version, where we had a latest chapter read field we could manually edit (Beyond deleted chapters, this is also good if we read off-site)
Another option, is to have an option to show deleted chapters in the chapter list. When the option is enabled, we can quickly see what we've read, who was working on it to click the scanlator if we want to view it on their site, etc, as well as keeping the forum discussion links easily accessible. I understand some people not wanting this as a default display option, as it would clutter with unreadable chapters, and some people could abuse it to act as advertisement for their ad loaded own websites by adding and deleting chapters rapidly.
