If it's private property which was legally bought then as long a law isn't broken, nothing could be done against him. Just because it's private property doesn't mean you can ignore Japan's jurisdiction or even zoning laws.
In the 1980s there was a trend in Japan where basically a bunch of places declared independence not for political reasons but to gain publicly. This was mostly accepted by the government because it was a harmless trend. That's kinda what's happening here.
Local problems are upto the police. Since he's not breaking any laws, police can't get involved. Military can only be used if the police is not enough or if it somehow involves something real major.
You can even print your own currency and stuff as long as it's used more like a voucher and isn't involved in any fraud.
Unless he starts buying weapons from other countries, refuses to pay taxes, does something very much against the nation or something, legally nothing can be done about this "independence" thing.
It's not even independent, guy works and lives IN Japan and can't get anything done without it.
Maybe you can get some attention from the ministry of foreign affairs if any names are too similar to another country?

To make a country, the bare minimum needed is a permanent population, territory and sovereignty (self-rule) along with diplomacy and the ability to enforce rules.

What I'm trying to say is that this whole "independence" thing is just pretend.

This part might be a bit inaccurate and could change over time:
Japanese CPS (I think they're called the CGC - Child Guidance Centre) can be called but from what I've read (which isn't a lot) currently it might be just a two-month stay at an orphanage and then back (I think it's actually much better than what I said here).
Of course they or someone else might try to help out the family during that period.

Best bet would be to talk it out between the family members (assuming we're not dealing with a completely insane person). That's the way to go with things like this and divorce - Always try to talk it out first and then resort to the law.
The dad's probably going through something and many could help him snap out of it.

Oh and this was typed after reading only the first few chapters so sorry if I messed up. I just wanted to say that the declaration of independence here shouldn't be taken too seriously and the focus should be on characters and their relationships.
