This kinda reminds me of Boku Girl, maybe I should reread some day, it's been 5 years since I read it, almost 6
Holy cow, I think I read a few pages of that, but wasn’t in the mood for magic gender stuff at the time. I was too busy reading grounded gender stuff (want a list? I can make a list of most i’ve read in the past couple years.

Ok, I’m gonna miss some. Check back, because I will probably be editing to add stuff.
HERE GOES!

“How I Attended an All-Guy's Mixer”:
spoilers, half really were girls (it’s revealed early in the first chapter. Looks to really only have an official translation. Really plays with the intersection of personality and presentation. Hagi is the best. His emotional arc and how his views change over time send me! His soft-boy bi-vibes are awesome.
Every character is good.

Josou shite Off-Kai ni Sanka shite mita. (I (♂) Cross-Dressed for the IRL (♀) Meetup)
Three guys have 3 different reasons for cross-dressing, had a trans character. She gets 7 chapters that made me (🏳️‍⚧️) cry. One character is described as “THE femboy!” in a character description.

“Crossplay Love! Otaku and Punk”
One guy cross-dresses for fun, another cross-dresses to feel comfortable going into a maid chafe where he works (passing as a girl). Shit gets increasingly queer and cross-dressy. (Birds, feathers, etc) Official translations only.

“Love me for what I am”
Has a very “after-school special” tone, but has an non-binary main character, a couple trans characters, a couple guys who cross-dress for other reasons… It’s pretty heavy handed with “Listen, kids. Today we’re going to talk about gender and sexuality,” but it’s good.

Koisuru Otome (♂) no tsukurikata.
Boy cross-dresses to get his best guy friend’s attention, discovers he likes it.
Has more of a slice of life shoujo vibe, but is probably under “BL”. The official translation had to be corrected, because the translator was trying to portray the him as trans, so don’t buy that used. The scans are better, but has moments where you can tell the translator was trying to leave the possibility open, which it isn’t. The comments are a garbage fire.

Ikemen Joushi to Jousou danshi. “Handsome girl and crossdressing boy” (I think that’s how they translated the title?)
It’s very… horny, but They’re adults, so yeah. He doesn’t change his masculine manner of speech or first-person pronoun.
Love them both.

“Haru no mizu“ (melted snow)
It‘s under BL and has BL story structure, but one character is non-binary,
and his coming out (super casual) is when the guy stops being “WTF?” about his heart skipping a beat, but still uses “he” both in speech and thought.

性別不詳に恋をしました (“I fell in love with an enby”. the author has put “I fell in love with X-gender” on things, but that’s confusing without knowing what that means)
That’s… what it is. Kinda “educational” in tone, but for the most part just a cute little love story.
No translations yet, afaik. Short, sweet.

“You, the one sitting next to me, are the cutest”
Girl falls for a cute guy because he is cute. Story is cute.

“A cute guy”
so dumb. Pretty good.

Mairimashita! Irum-Kun! (Welcome to demon school, Iruma-kun!) Shounen action/comedy. I fucking LOVE this series! It has EVERYTHING. Shit rips!
Scan translations get better and better over time.
This turns into rambling, because I am obsessed. You have been warned!

Has three, soon 4 seasons of low-budget anime that doesn’t do the manga justice, but it’s there.
Give it some time for gender stuff to happen, but for starters teacher uniforms are gender-neutral in that they have jacket tops and long skirts. If you know clothes, you can see that they are not robes.
One major character is non-binary, and aminor non-binary character shows up far into the series. Addressed about one of them once. ”Female?” “sure, why not.” text box says “choose whatever you like”.
It has the “cross-dressing” tag for an entirely different reason.
Shit starts getting super queer around the edges over time.
It has twice descended into arcs that are just “and now: femboys and lesbians! 🎉” With multiple instances of cross-dressing before and between. At least once just for fun.
also:
In a flashback spin-off we see that another major character wore a skirt and did his hair in his school days, seemingly just because he wanted to. No reason is given because who needs one? Bespoke modified uniform. I question his decision to do combat in a maxi skirt. Non-binary character is his senpai, wears a mix of gender/year uniforms because “idgaf”. (idgaf also being their stance on what gender they are seen as)
fun for me:
The artist has sourced a lot of her inspiration for events, objects, arcs from Jewish traditions and history (at one point showing a big difference of option in politics from me…) which is an interest thing just because it’s not common to see.
You usually see Japanese, Christian, Chinese and Western themes used as source material and I got to laugh about it a lot “this is the weirdest kiddush ever” “that’s an interesting bar mitzvah” “who uses a gold kiddush cup?! [many times]” “nice peyos [many times]” tons of Hebrew puns. (Porn mag called “Erohim” sticks out in my memory. Friggin killed me.) Hebrew alphabet used for everything (Mapped to the Roman alphabet, so I can’t read anything. Gimmel is C?! I can read angelic script in Yoko Taro games better!)
check the comments on chapters to see me leave jokes and shit about that as I rereread it constantly.
The artist might be converting it’s got so many deep cuts. Takes a year or more to do, depending on stuff. (Only if she’s moved to Tokyo, as that’s where the only community is in Japan. Might just be doing way more research than necessary. Judaism is fascinating once you get below the surface. I only started being observant at all about 5 years ago, so I also have been doing a ton of research. I have a bookshelf of text)

I can’t remember or find any more manga right now, but I might update because there are more I am 100% sure.

Edit: "my androgynous botfriend" is what it says on the tin.
