Remember that not only ninjas get killed in the program, they also send regular criminals and all around shitty individuals.

Its not only that but most of the people here in this episode were are all framed in a way. It's like after the Escape incident NIN is cracking down on dissent, and even before this who wold know how many innocents were framed and slaughtered on their execution program.

Presumably because they know too much about Nin (e.g, the survivor of high school explosion getting killed). Other than that, we see here that Nin isn't a very straight organization, the higher ups aren't good, and don't need that much reason for executing people, so the exact reason isn't actually important here. It can also be to give example, to punish them, quota, they are framed, or any other reasons.

Yes. It does seem like the usual scapegoating politicians do after a big blunder. NIN were clearly overwhelmed by UN but the enterity of the fiasco was pinned on the lowest in the ladder, not the leaders

Maybe this isn't relevant, but the bit about the gyro-sensor attached to the sword which "ensures that it hits the right spot" stood out to me. Is it possible that Kuro's sword was sabotaged to miss his first swing?
