Are the ones with the bunny girl and the older men canon or are they an Alternate timeline, or are they even a different bunny girl?? This one has NSFW pixiv chapters, but they feature the young boy and her, confused?

As far as I understand the compilation volume on Melonbooks only contains the main story, which is what you see listed on Pixiv (so ch. 0-17, where ch. 15 and 16 are kinda NSFW + two newly written chapters not on Pixiv). If the numbering there confuses you, pay attention to the second number in the name, that is the chapter number; anything without a second number is an extra.
The thing with the older men you saw from somewhere could be a preview of the adult-only sequel mentioned in a footnote in the compilation's description; whether it's an alternate "bad ending" story taking place after the ending of this, or a legit sequel, I don't know. The two new chapters from the compilation volume might help explain, but I have not seen any raws of that. I wouldn't be hasty and call it canon until at least the main story is completely translated.
At the very least I'm sure the bad stuff you've seen are not part of ch. 0-17 (main story) or the new chapters exclusive to the compilation. I mean, if it was then the compilation would be R-18, but it is not: the description for the compilation says there is no explicit sex (it's an R-15 story doujin, and no, doujin does not mean porn), so I think the two new chapters are probably just epilogues or side stories.
tl;dr Don't worry about the main story. Worry about the adult-only sequel and whether it's canon or not.

Not sure if the author changed their mind. In the hentai "prequel", the girl is referred to as "Shiro". The weird thing is that the hentai Pixiv version is different, the bunny girl in that (not pixiv) Hentai version is younger than what is seen in the recent chapters. This could mean that she was sexually abused before, which would make sense, given: "prequel". This is extremely sad to see. I don't actually mind there being rape or ntr in this, but it is so strange for it to be disjointed. Why feature some instances of mistreatment in this version and even have a sex scene with the younger boy and her?? What is actually the point of that?? It's like if I made Metamorphosis, made it extremely happy, with some abuse, and then made an entire chapter or so, dedicated to the mistreatment of one of the main characters. Like, what is exactly the point of that? The author said they were scared of backlash for having "NTR", so, is it a potential outcome that they changed their mind, changing the story to exclude NTR or rape? It really is an example of terrible writing. If you're going to go through with something, go through with it, such a coward, so disappointing. The author hasn't confirmed or denied it as being "canon". But, who really cares anymore? It's like Rent a Girlfriend, where the MMC (Male Main Character) envisions Chizuru getting it on with another man. It ruins the feeling of a story. It's like if Guts suddenly saw the world as some happy-go-lucky world, with nothing bad. Guts had one of the most brutal backstories put to page, why would he be so happy and see the world as something it isn't?

Prequel? You mean this? Most likely this is the stuff with older men you've seen. If it is, it's not a prequel. The title has プレビュー版 in it, which literally means "Preview version" and it is not a prequel to the main story. The "Prelude" in the cover page is misleading you and if you notice it's actually crossed out. The Japanese title doesn't even have the word "Prelude" in it. Nor does the description mention anything about it being a prequel.
The table of contents of that says it just includes ch. 0-9 from the main story, and like ~4 new pages of nasty stuff noted as その？(literally Ch. ?) in the table of contents, which means the author actually did not assign a chapter number to it. There is zero proof it is a prequel (and it doesn't make sense as one), but judging by the appearance of the rabbit it is chronologically much more likely to be in the "sequel" (or sequels) the author is working on.

if you mean Ch. 15 & 16 which are marked "R-18" on Pixiv, that is actually part of the main story. You can see the chapter numbers assigned to it (the second number in the name is the chapter number).

Yeah, as far as I know the author has not yet released a complete sequel to this.
In the main story which this title page covers, I don't think so. We already can already see Ch. 0-17 on Pixiv, so it's highly unlikely.
But in the sequel, yes it is possible. Worryingly so.
Part of me wonders if, in place of a rabbit girl, there was a developmentally disabled girl, if folks would feel the same way. That's always the crux isn't it? I love me some monster girls, but as soon as they become essentially animals not capable of actual consent, it gets gross REAL fast.

This is the first time I'm genuinely disgusted by a work. Like I had read some serious shit and felt empty at most. But now I know that even I have boundaries. Hopefully it won't follow the prequel and end up a real tragedy as an even more disgusting piece of work.
