Author: Okay, my main couple’s story has become kind of stale, so what should I do? Maybe progress their relationship a little? Nah — let’s introduce a second ship with more interesting characters, better chemistry, and have them become a couple before the main characters.
Fair assessment. I like to call it the "rough draft effect" where the Author's earliest ideas are just okay, but then he / she thinks up some really good characters later, which are better than the original ideas.

This often happens with love interests, where later love interests are better fleshed out, more interesting, and better looking than the ones the manga launched with, and then instantly lap them all (especially the main girl / guy) without even trying, but then for some reason, the best girl / guy loses anyway, because the editors or whatever decide that the first person that the MC bumps into must always win, even if they're the most boring character in every way.

In this case, it's TWO characters instead of one.

Maybe technically in premise, but the characters are totally different; the ML is more of a nerd/geek, the FML is kind of a normal person that mostly pretends to be tomboyish around the ML since he's scared of girls

This may be doing them a disservice someone add more nuance if needed lol
Is this more or less Tomo-chan is a girl? Can anyone compare those two?
ThrystaVindr is right.

This is not like Tomo-chan is a girl in terms of characterization. FML likes ML, but he has no sensibilities with girls. They've been friends for so long, but mostly when FML presents herself in a masculine way. She's getting tired of that, and wants to show her true feminine presentation, but by doing so ML shy's away. So she has to tease, nudge, and teach him, ultimately kinda playing both roles in this romance. Like in a MOBA, when a support role has to play carry while carrying the carry. The twist is that he doesn't like her (maybe not yet), and his complete unfamiliarity with girls may cloud his feelings. And since she's playing both roles, this dynamic makes the development of their relationship more ambiguious.
