I think it's moreso of a personality change rather than full-on amnesia, if Aki did have it then she wouldn't remember the others. Then again it's been months since I last read this so I may be wrong.

This seems to be right from what I know. The change happened the morning after Ryotaro handed her the stone chalice shard embedded inn the tiara on Christmas. They went to the professor's place shortly afterward and checked to see if Aki knew about her identity, and she/he remembered. So, it seems more like his personality and mind really transformed into a child while retaining the same memories rather than amnesia.
