My theory is that one of the members of the chain (former or current) used that town as the base for their experiments, so they used their authority to wipe all knowledge of it existing from the records. The current residents just happened to find the place and decided to settle there after escaping from a war or something.

Oh god… I just checked the web novel, and we're currently in the middle of volume 3. By the way, the story ends at volume 14 (plus another volume of bonus stories). I'll just read the WN alongside the manga then, since I can't wait decades for the manga to catch up with the story—assuming there's no A-kun.
