Yeah, no shit he couldn't leave her with a gun. He basically raped her, for all intents and purposes. She might be under Stockholm syndrome, yes, but that's a most tricky thing to count on. If she ever needed to use the gun, like in this case, it would mean the dude failed to protect them, so the Stockholm shackles could be broken right there and then.

On the other hand, I don't believe the dude really cares about the lives of those three. He merely enjoys their company. If they die, he's alone again. Finding a living replacement for Mitsuki could be difficult.

But he does actually care about those three, doesn't he? For the same reason he balked at the idea of going out and getting food for them and getting nothing in return. It's that idea, of "something for nothing", that he finds repulsive. Maybe even... immoral.

And that's why he's so upset about failing them. Because he made a deal with her, that he'd keep them alive, that he'd protect them and feed them and help them learn to survive in this world, and in return she'd give him her body.

She held up her end of the bargain, completely. He didn't. And that is something he finds... repulsive. Immoral, even. He failed himself more than he failed them. And he won't forget that, nor will he easily forgive.

That's my read on the situation, as someone who played the game. The game gave a goodly bit more insight into his thought process, although he's hardly the sort to lay it all out plainly, even in his own head, so this is still rather speculative.
