In my shitty opinion the AI is trying to isolate him so she can be the only one he can rely on and pilot him like some sort of flesh robot, while MC AI is essentially subtly directing him towards whatever those AIs have as a mission.

Honestly the fact more followed lily truly was hopeless. Katsuya taking that part of Sheryl's advice might not be the worst for him as, as he is right now he'll never lead a squad. To even be slightly qualified making choices that not everyone is gonna like is a step. I guess this is the drawback with loli alpha's hands-off approach over alpha, if your contractor's a suicidal hero sort, you can't pull him back unless you've completely erased his will to only follow your orders instead of subtle mental nudging.
