What did these idiots even want "revenge" for? Also why did they bully her even though it's taboo to even interact with her?

Whilst she was a first year it was her sister who was the intermediary. The flowers were probably from her death/disappearance. Hence they could still acknowledge her/interact with her but then couldn’t for the next two years due to the taboo.

Thanks as always Sciencey Team! I love how this manga doesn’t shy away from the grotesque.

The "Things have been horrible for us since then!" suggest that the bullies have been receiving some kind of punishment since then, which they want revenge for. Yuuka's response, "Well I didn't report you. They came to me themselves, really." suggest that the teachers are the ones punishing the bullies—probably because it's supposed to be taboo to interact with Yuuka.

So far, it seems like the taboo might be for everyone's sake. Yuuka revealed at the end of chapter 2 that she's responsible for solving the "anomalies" within the school, "to prevent the worst outcome the Troubled Times could have" (which suggests she's the current "mediator"). So the teachers might be fully aware of the supernatural things happening in the school, and the taboo is in place to prevent anyone from bullying Yuuka or interfering with her work, and also to protect other students from getting exposed to the dangers of the supernatural.

The teacher in the bullying flashback didn't seem to acknowledge her existence though.

I wonder what kind of punishment they got, that made it so horrible since. Also wouldn't Mio also be punished if it's just for interacting with Yuuka?

I'm guessing Mio would also be punished, if the teachers found out about her interacting with Yuuka. All of the students pretend that Yuuka doesn't exist, so they're probably not going to tell the teachers about it. In the bullies' case, the teacher directly saw Yuuka walking out of the classroom with the pot of flowers, while the bullies were gloating.
