It is a retelling of the plot of the games yes. However, various things and events are swapped around,replaced, and/or added to make the pace of the story better suit the manga. You'll find quite a few things in the manga that didn't happen/weren't shown in the games and vice versa.

(Plus they were able to escape the reach of the ratings board which is why we have certain scenes from volume 3 and volume 7 which could never be depicted the same way in the games.)

Having only played the games, I would say that the time travel element tag is only in reference to the AI's private perception of time and how she can seemingly step backwards by an hour or two (which is explained as her predicting the future and returning to the present rather than explicit literal time travel

T'was just the game's narrative explanation for how checkpoints work and was largely irrelevant until the sequel where more is done with it
