Funnily enough, I think you're thinking of the other 'Blond Elf basically falls into the lap of Japanese guy and instantly falls in love with him' manga, Isekai kara Elf-san ga Ochite Kita no desu ga!?/A Different World Elf Fell From the Sky!? Yeah. There's two of them running right now. The big difference with that one is the Reverse Isekai'd people are publicly known about, instead of the Government secret like this one.

In going back to re-read this series to check if she felt Yan, I found out our new elf was actually hinted at all the way back in chapter 1! It mentions that they knew about Elves from and Elf who lives on Earth, but is hidden and undetectable and then at the end of the chapter a much more detailed but still shadowy version of her appears. Also in speculation, in chapter 2 a missing older sister is mentioned and our MC thought doctor Elf felt similar to someone. Hmmmm.
