Yea, she knew something was wrong when he came back. He basically found a reason to stay. He wants to get in some quality time with Night Hawk JIC it's the last time they ever see each other. The fact that he's actually cracking a joke and smiling means something is seriously up, and Yotaka's eyes see it all.

I remember when some speculated that Yotaka would go crazy if something happened to Fukuhara and while I'm inclined to believe that I just don't think it would compare to the bloodbath she'd go on to avenge Junior seeing as how she's known him for like a decade
