Don't know if it was the mangaka's or TL error, but the first page says "she's in high school now", when at that point MC still thinks Natsuki is male (and uses Natsuki-kun), so it should be "he's in high school now".

it's more that JP doesn't (usually) use gendered pronouns in these types of sentences, so it's ambiguous until directly stated

Yea, but from context of the following pages, we know that MMC thought she was a boy, so it should say "He's in high school now" (or possibly something neutral like "By now they should be in high school.")
