Of course the later is exactly what the author pointed out themselves, but usually this is just a dumb excuse for the real goal of flirting, but in this situation it's so much easier to actually buy that argument since it got set up properly - it was literally the premise established at the very start of this manga that she didn't know how to deal with people. Her doing this 'due to having badly aligned boundaries' is much more in-character than her trying to flirt.
Not to say she is still not flirting. There are women who have no sense of personal space like this while harboring no romantic feelings and are the absolute worst abomination to any man, since they send extremely false signals and make them think they're developing a romantic relationship when they really aren't (not in her mind). I wouldn't say that this manga is going for that at all, but it's funny to consider.
