edit: I was digesting this chapter for a bit, and realised one thing that annoyed me - this situation (the no condom one) is partially her own fault. Not because she sleeps around or is causing emotional turmoil for our MC, it's because she pushes men to force themselves onto her. She can't expect people to play by her rules when she twists their arms to act on emotion like that.
It'd be a surprise if it didn't happen more regularly.

You're not reading between the lines. She asks that because she's detecting his greater feelings but unsure of herself. His nature and behavior speaks to his heart. In the flashback she's the one who said they are true friends. Other randos saying they love her can be played up as pillow talk, but from him it would certainly be different. She wanted to know from him what's up.

Every other guy we've seen her with fucks other girls though. Her perspective makes sense, that he's only fixated on her cause she's the only girl easy enough for him to get. As opposed to a guy like senpai who has two other girls lusting for him but still goes crazy for agawa over them, at times anyway.
She doesn't really have any reason to think mc wouldn't crumble immediately and forget about her if some other chick came along that actually gave him a crumb of attention and pussy, and that his attempts to monopolize agawa isn't merely because he has no other options.
