I don't think that was just a MC is a normal guy moment.
MC probably also has some doubts about if they were actually responsible/guilty. He may admire Nagumo, but he isn't blindly trusting him either. He is probably worried about Nagumo's morality. He already has questions, when he gave the lady a lot of money for notifying Nagumo if he showed up again. Nagumo, a really high level adventurer, went out of his way help a nobody, like the MC. I'd be super suspicious, about why. By making the MC "responsible" for their deaths, he might have been playing an psychotic Edgelord trick on him. Ha Ha, you caused these people to die, whoops!
The first question MC asks, is do they remember murdering someone. Not just do they feel guilty about the crime (and assuming their guilt). Do they remember committing it. Hozumi questions his authority, not the accusation. If I'm being questioned like that, I answer: I didn't kill anyone, wtf are you talking about.
If the MC was doubting the validity of those claims, he'd question whether or not he can trust that guy's words, or if "they're really the culprits". But he didn't. He just focused on whether or not "he can make that decision", i.e: can he "kill" someone or not.
The rest of the interaction was fine, no problem in trying to make double-sure by interrogating them, that they really "deserve to die".
The "lol moment" stems from such an anime-moment, where the MC immediately scratches their nape, and goes: "haha I'm not sure...", even if contextually it makes no sense.
Personally, I feel like a much more natural reaction would be to despair at the situation, to feel: "Why do I need to decide if someone dies or not?" -- and then resignation: "If I don't, they'll fuck me up. I don't want to do this shit, but what choice do I have?"
