I wonder if I will ever come across a story where the father at the church is just a normal dude, and the clergy are regular people. But then again it’s such low hanging fruit to use the “church man secretly evil” trope.

If they're just a normal dude, there's less reason for them to be a Named character instead of some random.
MD: Tensei kenja no isekailife dai ni no shokugyou : Non-evil Clergy guy. But the reason he's a character is because he's related to the plot. A bunch of isekai/OP reincarnation stories all have non-evil church members/clergy, the non-character clergy that identifies their secretly OP Cheat skill.

Tensei Daiseijo no Isekai Nonbiri Kikou, the entire series revolves around the clergy, and they're all normal. The villain/enemy is the world. No trace of evil/corruption in the church. Just normal selfishness.

Gate guard touched the same hand that has that mark, Gate Guard flirting with all the females while on clock, the victims are females, the Priest showed up at this girl’s job some time after she told the Guard her job

About the south gate guard dude:
a. He's flirting with the girls while checking their info (he is also the one who touched the hand of the girl who got the mark on the last page) *They said the vampire is kidnapping girls
b. I kinda feel that he chose to be a lowkey so that no one could ever find him. (Like what the MC thought about him for being just a mob, like the MC)

About the priest:
a. Just like what the comment said here, he has a black mark rather than a white mark.
b. He knows the location of the girl who got a mark (or let's say he can detect girls that has a white marks on their hands)
c. He is the "priest", so most of the people there think he is the "good guy". (good for hiding if you do sus stuff)

There are quite a few where the nun at the Church tells the kid to hide their super powers, so they don't get dragged into a war, or the old priest just runs an orphanage until he dies, but the reason you don't remember them, is that these are at the intro to the story and get left behind.
