Sure she didn't realize what she did was insane but reminding her of such a horrible 'MISTAKE' seems cruel.
I get it's supposed to be like, "even though they're gone we'll always love them. They were part of our family so here's something to remember them." It's just in poor taste imo

the rabbit dying wasnt even her fault, it just died of natural causes. and now knowing that snowball was actually a gift from nick, and also knowing how much bibi treasured snowball (to the point that she preserved its corpse in a jar), we can pretty much infer that she loves nick a lot and treasures whatever he gives her.
now the dog was indeed her fault, but i think even back then bibi never truly understood the "mistake" she made and doesnt consider what she did a mistake to feel bad about (twisted ik but thats just how her mind works). now, bibi understands how her actions then were wrong, but i think she still wouldnt feel remorse over it. nick, in his heart, knows this fact too, he just cant get over the trauma of it.
nick once told bibi that you put the things precious to you in a box, so him giving bibi these two plushes in a box is likely his acceptance towards that day. in the end, bibi only did that to show how much she cared, hence why nick says "i need to make sure that a good kid gets the christmas present she deserves". the rabbit and dog plush is basically saying, "i trust you to take care of these two again because i know you'll treasure them more than i can imagine" which, coming from nick, is huge considering his trauma.
