Wait. Gen is in Tokyo...and also in La Parisia, another Capital.
Does this mean the cities connected sort of...match geographically? A major trade hub to a major trade hub, a capital to a capital, a rural place to a rural place...

Anyone remember where “Nobu” is? They could be a few stores down, a few streets down, a few stations down, or a few cities down from “Gen”.

Nope. Gen is in Tokyo, and La Parisia is in Oilia—they're both the modern and moneyed capitals of their respective worlds.

Nobu is in Kyoto, the old capital of Japan, just as Aitheria is the old capital of the Empire (to the north of Oilia/La Parisia.)

While I'm still searching for the specific chapter, Damien gets transported to Fushimi Inari Taisha Shrine in "The Witch and the Archbishop." Unlike Gen, where there is a Fox deity specifically looking over the Yoshimura family, Nobu was simply spirited into Aitheria by a kitsune. In the LN, Shinobu goes to an inari shrine to pray for the success of Izakaya Nobu.

The divine being that shows up in Gen and the one seen in Nobu are both fox messengers watching over their respective restaurants.

Yup, you're right! My mistake. Regardless, Gen is in Tokyo which is mirrored by being placed in La Parisia/Valisia/whatever the translation is at this point, which is the main center of commerce, fashion, etc, while Aitheria is the old capital of the Empire, ergo, Kyoto.
