Maybe their theory is that the deity realm denizens don't reproduce, so that there would only be a finite number of them. Or that if they keep destroying enough variant souls, then the deities won't dare to enter a door anymore, fearing it could be a one way trip.

the interesting point is that since they become variants, then killing them would remove their records from existence.
Also, the whole point is to stop them from respawning since supposedly the little girl properly kills the variants, however they got proof for that is a different question (i personally feel like that frame of a sparkle rising from the variant might be a hint that it's not actually working)
