It would not be a problem, if they were different vegetables with different properties, instead we got not-pork with not-onions seasoned with not-soy sauce: if they are onions in everything but the name, MC (and we as well) should just get the name translated by whatever mcGuffin allows him to understand the locals...Isekai worlds aren't always going to have the same names for things as we do.
