That's my whole point, nothing about black hair is distinctly Japanese, or even Asian. It's a dominant trait hair color type. It's exceedingly common everywhere humans exist. The MC having black hair in a world of people where black hair doesn't exist doesn't in any way read as them being uniquely Japanese, it just means they are an Earthling, in a weird world where for some reason black hair is a recessive gene unlike on this planet.A bunch of these titles are designed as Self Insert MC fodder. What other Japanese characteristic would you choose to mark your MC as a Special Boy/Girl/Creature/Other for a Japanese Audience? Red Hair occurs naturally in the Japanese Population, but is pretty rare. And without going into racist caricature, there are only so many "distinctive" features that you can use as short hand to identify your MC being distinct from the rest of the population for Isekais.
There's the evil version of this, and the non-evil version. I'm sure a government backed/run organization like the guild, would be amiss to not inform the lord that a black haired person has done something that stood out. Not necessarily to mark him as a problem, just to give the lord a heads up, 'hey, there's a black haired kid, other people might cause problems because of this'. This doesn't mean the lord won't be a problem, just that, this isn't a cut and dry issue.
And his last warning to the kid is, "People who see it, may harbor ill intent towards you". And is Not "Seize that child!".
But then, we are talking about Japan, a country often so blind to the outside world that many people (not all, to be sure) living there think that speaking their language is something that only people of their heritage are capable of doing, so they react weirdly any time a non-Japanese looking person speaks it. Isekai authors also are probably uniquely withdrawn from society, so I wouldn't be surprised if some of them actually believe that only people in Japan have black hair or something.
