you made me remember petrification also stopped the timer, so your hypotesis you didn't believe of the timer being his time perception might be correct.
the timer might stop with his pause button too because he doesn't perceive the world flowing in time, and when he is stopped also.

rather than focusing on the timer as a thing of itself and what could or could not affect it, i rather thought of it as a measurement until some outside event, i.e. the arrival of some baddy or the destruction of some mission-critical character or objective or such. that's the main reason i don't see why the witch's magic would pause it.
