I think it can be done well, such as the newtype space magic in Gundam, but here it really does feel like it only serves to advance the plot.
It feels like the author wrote themselves into a corner and supernatural was the only way they could make the plot go foward.

I'm willing to believe the author knows what they're doing.
A lot of the "supernatural" things in this series are theoretically possible extremes of real world phenomena.

Giant monsters? Extreme deep sea gigantism.
Nue EMP? Scaled up electrocytes(the cells that make electric eels electric).
Nue flying? Using the electrocytes to achieve a form of quantum levitation.

Honestly, you could make a case for most things in this series, human-monster ESP included, to be forms of electrogenesis and electroreception.

How do they sealed in the hollowed earth in the first place considering Nue resemble a Japanese myth? Would it be revealed that there was once a global spanning civilization and was attacked . they have won a Pyrrhic victory by sealing the hollowed earth and in turn devolved back to the stone age.

Maybe? I was more getting the impression that the creative direction shifted. There was always that supernatural aspect to glasses man’s character, only now has it been turned up to 11. Kinda like how the Force is when we see Obi Wan trick some troopers, compared to when Luke is lifting a damn jetplane out of a swamp an episode later.
The characters design suddenly getting goofy in this arc also suggests a shift in creative direction.

Anyhow, maybe they’ll go back and turn the space magic into something with a predictive model behind it, like what they did with psychoframes in Gundam, or with song boosters in Macross 7.
