Was there even an inference of what happened between the MC and Natsuna? I kinda felt like it was a wink-wink-nudge-nudge moment and then boom we're off to the next trope.

There’s sadly not a lot of context in the manga. You can try to peace it together but it comes down to a communication issue that made Kento fear girls and destroy his friendship. The manga never really clarifies in great detail. The light novel may however have that information.
