Because her name is Natsu + ki. Usually in compound words with tsu (つ), the tsu is cut off and replaced with a double consonant.
So let's take the word 嫉妬 for example. It's a combination of shitsu (しつ) and to (と). But when combined the reading becomes shitto (しっと).

So with Natsuki, instead of saying Natsu-chan. It becomes Nacchan (なっちゃん).

Abbreviating her name into Na-chan is unconventional. But that's the point.

I guess I could write it out for you if you know IPA. But an easier way to hear the difference would be to compare what なちゃん and なっちゃん sound like when you paste them into google translate.

Yes, they are. Na-chan is softer while Nacchan emphasizes the two Cs.

Perhaps a good way to explain is with a word you're probably familiar with, nacho (as in the chips). Na-chan is similar to how you would typically say nacho, but Nacchan is like saying "naT-cho" instead.
