In a previous chapter the dragon guy explained to Shiro that the old demon lord and hero tried to nuke D who was on Earth at the time. This got Shiro's classmates as collateral but D didn't die, D sent a modified copy of her memories in place of herself so that the Demon Lord and Hero would think that they got her.

There are many hints, some which she verbally noted, some which she didn't, but noticed anyway. Right in the beginning of the whole series she already speculates if she's really a spider with someone else's memories. Then there are various details, like noting that reincarnators have their original name when Appraised, but she is just called a nameless spider.
There are fewer hints that D is the real Wakaba, but it's not a hard conclusion to draw once Shiro realizes she isn't the real one. D is still in Japan, knows all the classmates and takes at least some interest in them. If I'm remembering correctly, Shiro also reasons based on what she knows about souls that she probably has a bit of D's soul in her, which would also imply D is the real Wakaba, since she initially believed she was.
