"Poison" covers a pretty broad array of compounds, and a lot of acids are toxic. Hydrofluoric acid springs immediately to my mind, mostly because it's so damn nasty. It can corrode silicates and glass, as well, unlike most acids. But an "antidote" is...unlikely to help, to say the least. But you're correct that biological poisons aren't particularly acidic, though I'm sure some are. A lot of things are acidic that you wouldn't think are acidic, albeit only slightly.

The bigger issue is that acids can't really do something like that in the first place. Corrosion takes time, and not just seconds. You'd need a massive excess to make it work that quickly, probably higher than is physically possible in a solution. And corrosives can't just melt things endlessly, either, since they use themselves up in the process (often creating nasty byproducts). Even if the floor was concrete and/or marble (the easiest plausible materials to melt) it would take liters/gallons of the stuff to melt a hole like that. Probably enough to fill a good sized pool.

On the other hand, this is a manga with a character who appears to casually disregard the majority of the laws of physics on a regular basis (Clara). "Poison that also melts rock" isn't exactly the most unscientific thing in this series, by a long shot.
