If you make it an irredemable sin to be born as X, then all those born as X have a vested interst in wiping you out. You don't even need an army to do it, since the clergy make such outstanding targets for assassination. Troops follow orders, but churches like that tend to shit on everyone who likes to drink, fuck or gamble (like soldiers do), so without priests in the field to act as comissars for the military, there's not a lot of incentive to chase after one non-descript demi who's faded into the forest.
Without middle and high-level clergy to set and enforce policy (low-level schmucks seem to mostly act as servants and secretaries), the chuch pretty quickly becomes impotent. A church that can't defend itself or enforce its strictures becomes a laughingstock and falls into ruin.
Well it might look silly to people who only read the manga.
But it explains alot about why Luna is like she is.
Eagle was her best friend and seeing Eagle getting killed by her peers made her lose what litle hope she had left of the people running the church.
It also fueled her will to rebel against the church teachings and to work towards a better future for herself and the people the church oppresses as she realised not everything the church says is necessary true.
This is part of ( but not the only reason ) why she is ok with Maou and is helping him/ letting him help her and not summoning a crusade to kill him.
It is directly in line with her own hopes and wishes to see the world a better place.
Luna ( at least in the novel ) is a pretty interesting character in that she appears to be super spoiled but its partly a cover to prevent the other people of the church to realise her ambitions.
She wants to become the leader of church to stop the persecution, but her life as a street rat also made her desire power in general.
She hopes to do this by proving that she is the strongest saintess.
She is magically the strongest of the three but becouse of her sheltered upbringing and lack of experience makes her appear more spoiled and selfish than she actually is.
Don´t get me wrong, she IS a spoiled brat because the church half worshiping her potential as a powerfull saintess, but she is not nearly as stupid and small minded as she appears.
She is naive, inexpereienced and overconfided but she is not stupid

@Raudhbjorn There's surprisingly little assassination done on genocidal leaders. It's hard to assassinate people when everyone who is part of your racial group is executed whenever they're found.
Assassination tends to be on people opposing tyranny and violence, rather than people carrying it out, because the former are the ones who allow people to get close and grant them freedoms, rather than take away that freedom. It also needs a sufficient population to want you dead for someone to either want to train to kill you and get away, or to do a suicide run to kill you. If you kill enough of the group you want dead, there won't be enough survivors to want to try assassinating you.
Going down Wikipedia's genocide list and looking at their articles, I can't find a single leader of a genocide who was killed by assassination.
well it's pretty blatant foreshadowing, but its something thats easily missed and its going to be awhile untill Eagle show up again so alot of people would forget about it by then.

Thats mostly because people suck at assassinating people in real life as people dont prepare vs fiction where people actually train to do it.
The guy that killed JFK is famous because he is one of the few people who actually succeeded killing a popular figure.
Both hitler and Stalin for example were attempted assassinated but failed multiple times.
