Is there a way to renumber the existing combined chapters 1/2/3 (i.e. Chapter 1-3, Chapter 4-6, Chapter 7-9)?

@justforthelulz I don't think so. The only way I can think of is to edit Chapters 1-3, and add 4-9 after separating. A lot of people would get more confused if I do that, rather than this.

I disagree, @Kakkoiikun . I think you should do your best to keep the chapters without gaps in MangaDex and to release stuff as close to the original order as possible.

You could also just call this chapter four and not care if that is technically wrong.
