................ and then I don't know. I assume his biometrics registered because of his lineage. Why was the lady still there? Was she... frozen in time? Then she, for some reason, just zapped back to her time? Then the MC becomes a bald monk himself, and his buddy becomes a would be time travel inventor, joining or possibly forming the same company the lady was part of?

I don't know, I know I'm getting slow and shit, but this doesn't feel right. Maybe someone can explain this one.

You got it right. Ryuhei (the main character) is a descendant of the child born from the monk and the time traveler's union. The time traveler is a researcher from the institute that Kotaro (the science dude who is Ryuhei's best friend) establishes after some timeskip at the end. That is why her labcoat from when she first arrived has the same logo as the insititute, and it is also why the folklore museum has a torn piece of her coat which Kotaro remarked as being too modern (because it is from the future). Ryuhei's final line implies that they will need several centuries to complete the time machine, which is the time traveling lady's original timeline. As to why she was stuck in the blind monk's era, it could be because the machine was broken and she needed a lot of time to fix it, but there is also an interesting implication that a side effect of the time travel is she never ages at all and doesn't even need sustenance.

And then we have another problem of why she stuck around until the current era. It is possible that because of the machine's fuckery time doesn't actually move at all around her or she perceives it very differently, which might also explain why she stuck around for almost 200 years from our perspective. Considering that she wanted to go back but also to continue being together with him, she most likely was waiting for the monk to come back alive from the confrontation with the villagers and force him to go back with her to the future together, setting up the machine to activate the moment the monk (or, as we apparently see, someone with his DNA) enters the storehouse.
